Kinda light on information on what's going on, never saw a light put on a computer engine, so can't say it would show or not, does it throw any codes?

If no rust holes on the roof, I would look for cracks around the rain gutters, as well as the caulking.

Hard to tell from the pic, but possibly the bracket that holds the rear brake line and rubber hose to the rear end.

Ball joints and shocks tend to make a thunking noise if loose, a rattle sounds more like something loose, inner fender or some other light metal in the front.

Drop the valve body and check the gaskets first, might want to make a template for the bolts, all different lengths.

The last new shoes I bought at carquest got me the same problem, new shoes were too thick, but just incase, make sure the emer brake is all the way released.

What problems are you having? slipping, hard to get into gear, no petal, might try bleeding the slave cyl. make sure the resovor is full before bleeding.

You say front and rear main seals, guessing you're talking about the engine front and rear seals? If so, the trans had to be removed, or slid back to replace the rear main seal, it's possible they...

Not too clear, is the starter on the engine, and missing one or 2 bolts along with the nut, if so, remove a bolt, the soleniod stud has 2 nuts, take the back one off and head to the hard ware store.

If you remove the inspection plug on the right side of the bellhousing, with a good light you can see if the throw out bearing is depressing the clutch. To test if its the pilot bearing, jack up one...

Does it throw any codes, when was the last time new plugs were installed, and it could still be the clutch slipping under heavy throttle, especally if you have taller tires than orig.

Most times when one locks up like that, the cable going to that wheel needs to be replaced, probebly find out the shoes are toast on that side too.
