My 99 3.0 4x4 was doing the same thing. The clicking was coming from/near the transfer case. I found vacuum lines up front going to the hubs were shot. I'd check the lines first.

Recently put a regular fuel 3.0 (98 model) into a truck that is a flex fuel (99 model). Changing injectors to flex fuel was all that was done. To my knowledge anyways....

I had what I thought was a bad top pulley recently. I replaced it. Still had the chirping. Turns out it was the AC compressor beside it chirping.
