1998 PCM into 1999 Ranger manual trans swap

After swapping a manual transmission into my previously automatic 1999 ford ranger with the 4.0 OHV motor I'm still having issues with the computer not recognizing a transmission and throwing error...

The truck runs and drives with the auto ecu, but its throwing codes and constantly throwing fuel to try to get the auto (which is no longer there) to shift. The dealer said they can't flash my ecu to...

I'm sorry 1998 Explorer, its OHV. And I'm in Florida, no emission checks, so there shouldn't be a problem. I'm thinking its more to do with dealer liability

Apparently they won't program it, because the VIN #s don't match, OF COURSE THEY DON'T i told them that from the beginning, guess I'm off to the local u-pull to attempt and find a manual ranger w/...
