Okay, I got the truck back today from Ford. I guess the Coil went bad causing it to backfire into the intake which blew the hole in the intake manifold. Replaced the Intake and Coil and now runs...

That sounds about how mine ran and how the ford tech described the hole. Maybe I can get away with a new coil and intake manifold.

The original mechanic did show me I had a bad Coil on Cylinder 3. For some reason it may have went bad while they had it. He replaced the coil and it got a little better but I think by that time...

They are already saying the water pump repair would not cause this issue so I'm not certain that they will happily fix it for free
