there should be a rubber boot on the side of the tranmission bell houseing you can pull off, it is an inspection port. try that first.

try this...take the battery cables off the battey and touch the neg and pos together (without being on the battery!) that will wipe out keep alive memory. drive it an see what happens.

Do a voltage drop test on the battery wires....
Do a voltage drop test on the battery wires. Google how to do it, easier than explaining it. Also the started my have excessive resistance on it along with the cables.

i had the same problem two summers ago and i also replaced clutch, pilot, throwout bearing and after all that the issue was the master cylinder.

No. Pads, rotors won't effect alignment. But wheel bearing might depending on what you had to take apart to get the bearing out.

there is another option, you could buy a rebuilt trans from a company (there are plenty online) and install it yourself, really not hard at all and there is tons of info online or buy a service...
