Pull the stub and make sure the 3 levers are lined up in neutral then reinstall stub. I bet your issue has something to do with the stub/shifter being pulled.

This is what the shift stub looks like. It's held in with bushings. When you remove it you can see inside the tranny like the 2nd pic shows. DID YOU AT ANY POINT REMOVE THE SHIFT STUB?

The 4.0 timing chain was pretty much resolved by 2005. I think the 3.0 still had a head/burnt exhaust valve issue in 2005. The 1999 2.5 is bulletproof.

Any chance you change the temp sensor for the gauge instead of the ECT sensor for the PCM? What temp is the engine running at when warmed up?
