I've got a roll up, that has 3 aluminum cross supports that extend the width of the bed. Easy to roll up and allow access to the entire bed.

Mine has two tiny holes near the cab from the precious...

I agree with Harlowe. Paint it black and call it a day.
Although, I don't think you'll be able to primer paint and clear for under 100 bucks. (Unless US is that much cheaper than in Canada haha)

Flush the heater core out with CLR or some other type of rad flush.
But if its that corroded and has never been changed, chances are your heater core is pooched and will need to be replaced

Sounds like something on the bed is slightly twisted causing the tail gate to not sit flush.

Well for one it'll probably be easier and cheaper to buy a new tailgate either from a Junkyard or a part out rather than fixing it.

A quick google search of "Ranger Roof Moulding" came up with results that looks like it'll fit here. Looks like the proper name is drip moulding.

Also found an ebay result for them for a 98-11...
