Mystery solved. looks like the grease used to lube the master cylinder got past the seal and into the fluid. I think I also damaged the slave cylinder when I was trying to connect the hydrolic line...

Thanks for the response, I feel really stupid for not replacing the slave cylinder when I had the trany out. Well at least I know how to do it and it should go a bit faster. I am still baffled by...
