Ok. Will a 2in lift using torsion keys mess up the alignment and ball joints?

Don't use Leveling keys .... You will regret it ... Just crank your stock keys

What happens? Do the shackles or blocks work the best for the back?

I'm the Idiot that used leveling keys . And now $400 later it's fixed ... I blew out my lower ball joints . My Cv half shafts blew the boots out.. I have replaced all ball joints and tie rod ends . Plus both Cv half shafts ... My Cv half Axles are still in a Awkward bind ...

What's the best way to lift it 2 or 3 inches without messing up the ball joints and cv shafts?

I pmd u and just take a measurement before of each side on a flat surface. Center of wheel well to ground. Then crank both sides till the measurement is equal on both sides for ur desired height.
