I have a fuse panel and relays together...just stuff em both into a RadioShack project box haha. I've got 3 fuse panels in my truck, a relay bank under the hood, and one in the bed to power stuff all over the truck. I'm running 3 separate 6ga wires from battery to fuse panels. I forget what size fuses I used, but just add up the max current of everything on that fuse panel, make sure the wiring can handle it, and then install the next largest size fuse.

I am curious, why the master switch anyway? I have mine fused close to the battery and that's it. Everything else is all power. I have a few things on switches obviously.

After doing the research and your ideas I'll just ignore the switch. However with the fuse box, reason I want to use stock under hood one is the fact that I really like oem clean look even if something hidden. I want all the stuff to look like it came out of factory. For any outsider it would seem like it was already there but for guys like we all here are it is something custom.
Another reason is I have JY nearby and I'm quite friendly with guys up there so I get everything dirt cheap.

Small update, I'm in process of rewiring fuse box, but got small problem with relays. I only have 3 big relays, I think they are called bosh. And I have total of 8 lights (6 front off road and 2 for reverse) since I need 1 relay for set of lights can I use one of smaller relays for reverse lights (fuel pump or horn relay) ?

I wanted a fuse panel that was bussed, so i could run one main power feed from the battery and then fuse it separately to keep the bay clean. this one has 4 wired outs for 20 amps or less that use normal blade fuses, and 3 ring terminal power outs that are good to 200a that use flat fuses. the same company also makes a larger panel.

It's been awhile, so update. Things changed once again but this time I found the solution. I got myself mid-90 Jeep Cherokee Junction Box. It have 7 Bosh type relays, 6 mini fuses and 8 maxi fuses. It covers all my current needs and still gives me open options for future. I went and re wired it completely. About 5 hours of work but given it only cost me about $50 so far its worth it.
On Thursday I plan on installing it in the truck. Here is pic from wire mess:

That's where idea came from. I was gonna credit him after I complete it. I did had to make few modifications to it.

Finally is all completed, I went with Jeep Junction box which I completely rewired. For power it uses 12 gauge wire to keep it open for future potential needs, at the moment box get power from battery over 4 gauge wire with 60 amp circuit breaker.
6 of relay are powered by mini fuses, 7th get from maxi fuse. Also pair of mini fuses gets power from one maxi fuse (since they get power by metal plate).
It's all mounted behind driver side jump seat. Here is photo of it (current running bare without any trim in truck):


It's all thanks to that guy from bleepinjeep, I did had to adjust it to my needs:
