Ok, I know this sounds stupid, but Ive read it on another forum, do you have a topper on, if so, make sure its firmly secured. If you do have one and its not secured properly it could cause the shake and eventually tear off.

I have an access tonue(SP?) cover. So at least that is one item i do not have to worry about.

I have the same problem did you check the rear axle bearings. Jack up the back of the truck and grab the tire and try and shake it back and forth, pull on tire and see if there is play. If there is play you probably have bad rear axle bearings and need to replace them.
I had the same problem for a while was not to noticeable more at high speeds. Got worse and could not figure out what it was. I changed my clutch a few weeks ago and when the rear wheels were jacked up I ran the truck. I could feel a slight wobble and when I got up to 55 or so it got bad. I checked the play in my shaft, u-joints etc nothing. It felt like it was coming from the rear. Thought it may be unbalanced tires so I went back there to check and when I grabbed my tire I notice abnormal play. So going to replace my axle bearing next week will let you know how it works out.

bring it to a shop and have them check the front end for you, usually its free, then maybe get your tires rebalanced

Bringing this back from the depths for a lil update.
Finally got around to getting the tires re-re-balanced.
At first i thought it had solved it but after about an hour on the freeway i would have to say that the issue still exists.

Next stop is replacing the U-joints. Where would be the best place to pick some up if i was going to try and install them myself?

I have the same issue. I get pretty bad vibration around 65mph. Just got an 08 from a dealer a few weeks ago. Still have some warranty left thankfully. I am going to stop by next week and see if they can help resolve this. I went from having the clunk when I stopped, which magically resolved itself, to this new problem. Somehow I doubt this will fix itself. It came with new Wrangler SR-A, maybe they suck, so hopefully its just a balance issue or something easy. I'd like to wait a few more months before buying new tires. Ive seen quite a few threads about this, and there doesn't seem to be one specific reason, but tire problems seemed to be the most suggested.

Quick update. Went into Dealer to have the tires RF balanced because of bad vibration/shaking above 65mph. One tire was way off so replaced 2 rear, but problem remained. Luckily I still have Drive train warranty so next wednesday they are dropping the drive shaft to check it out, balance it and what have you. They suspected a U-joint, but they were new, and everything was tight and looked good. Will try to keep you updated on the cause and solution.

Thankfully I have a great dealer, and the tech even had a ranger 2wd that did the same thing, so hopefully I am in good hands.

now my steering wheel has started rocking left and right when i hit 40 mph and does it all the way through 65... I'm getting worried haven't had the money to get my tires rebalanced and i need to just rotate my tires and see if its a bad tire but i don't have a jack...

im noticing this problem now too, after switching to my winter tires. anything over 60mph. the back tires are new and im thinking it might be them, since i cant feel it in the steering wheel. err

I anticipate success later this week. Oddly, as the tech was doing my force balancing, he said the computer told him what to do and he tried it and it made it worse, so one new tire for sure was a necessity. I notice I have much better steering/handling with the force balanced tires though, now its just narrowing down the vibration which is now at both 40 mph and 65+. We made it worse to make it better I suppose.

Could be a bad universal. Mine did the same thing, new universal and problem fixed.

Update. Turns out they need to do emergency surgery and replace my drive shaft since it is unbalanced. So they will be ordering a new one to put on today. They recommended not driving it as is. Hope this info helps someone. I will let you know in a day or two if it really worked to fix it.
