I have a 1996 ext cab xlt 2wd, should I take the nice toolbox or the chrome bedrails??

I'd haul out the tool box get a deeper one. You'll get more use out of the toolbox for storing things in. As for the bed rails I would sell them I have no use for them but thats just me.

cut the bed rails and figure out how to mount them to the tool box. then you get both.

Well since your lowered, Id take the bed rails off for sure. The tool box is usable, but I don't like them on a lowered truck. So Honestly, if you plan to go lower ditch them both.
