anyone have any tips for what would cause loss of compression in 2 cyls? or anyone know where i can get a cheap J/Y engine?

well bad rings,stuck valve,cracked head/block,or a blown headgasket

we pulled it tonight and its looking like a blown headgasket, could loss of compression make a knocking noise?

that almost EXACTLY like mine! :P. look into those rod and main bearings, if it isnt too bad, just replace the bearings and use emory cloth to smooth out the crankshaft. those are very well built engines, once its fixed your on your way to putting a turbo on that bad boy!

All i got to say is for free, you'd better never junk the thing unless you have to. leave that thing in the barn if you can't finish workin on it. it looks like a gem. i can't wait to see it up and runnin. good luck man.

got the engine on the stand, we are cleaning everything up, putting a new head gasket on, and replacing the main and rod bearings, will update more

Sounds like you need to add a free motor also.

got the pan off, and the crank looks great, waiting for the rest of the parts to come in, and then we begin the rebuild process
