I've got 6" user the seats, 9" to the top (3" thick pads)and the seat areas is approx 14"x14" l. The Jack/tool space is 16"x14" and then the funky plastic curve part is 8" tall to the window the thickness I have from back wall to the drop in the floor is 6" could get 6.5" but after that it's into the leg room of the seats since they sit with backs against the doors and legs to the middle of the truck

Maybe as an option, you should put two small low-frequency speakers, and not put a subwoofer?

I've considered running a pair of 6x9s with an amp like a coworker did in a mustang so it's an option still. I'm also looking at maybe an 8" sub, little smaller maybe easier to fit in the truck. The other option is put the kids up for adoption then I can run WTF I want in the back but doubt the wife would be of with that. Last and least favorite idea is put the sub in the bed (truck has a shell and is all carpet so it wouldn't be in the elements) plus I'm not sure how it would sound unless I cut a port to the cab and I'm not into cutting my truck up so that option is on the same level as kid adoption lol. UNLESS someone has done that and it sounds good then maybe I'll consider it.
