Just got myself an 03, only drawback is it has a long scratch on the side that is ABOVE the paint.
I can peel some small pieces off with my fingernails, and as far as I can tell its not even into the clear coat. I thought this might be a semi-easy fix, anyone have any tips for me?

well if your peeling stuff up then it'd be the clearcoat your taking off.....unless your trucks shrink wrapped....

Peeling off the black paint or rubber that is rubbed onto the truck, didn't notice and clearcoat coming up with it.. I have had cars peel clearcoat and this isn't the same thing.

use a orbital buffer with meguiars ultimate compound, keep going over it with the buffer and compund.
After its all gone apply a good coat of paste wax, I've gotten alot of crap off with that stuff.

It most likely isn't a scratch, most of the times its rubber of paint transfer from hitting stuff like shopping carts, tractor trailer re-treads that bounce on the highway and hit the car. If you can use your fingernail to remove it the buffer and the compound will take it off

shoulda said that in the first place. just rub it all off then
