Default need info on 2.8l exhaust

I have a slight problem. While doing an engine swap (2.8 to 2.8) I took of the exhaust manifolds. While doing so, I removed the metal tube that connects the back of both manifolds to the emissions contraption(sorry don't know he correct name). I broke off the bolt heads that hold the tube in place(both sides). Is it possible to plug the holes in the manifolds with a bolt and not put the tune back on? I already plan on not putting the smog pump back on. What would be the downside of what I plan?
