Default '99 4.0 has '03 ECM in it. Swapping back to '99 ECM & I have questions

After trouble shooting tranny codes my tranny Tech said I have codes that do not pertain to the '99 4.0 4x4 that I have w/ the 5R55E tranny. He thought with all the rewiring found in the truck that it may have a different computer in it. So I did some checking.

It looks as if the numbers on the ECM in my truck belong to a '03 model the #'s on the ECM are 3L5A 12A650 AAC . According to my VIN and calibration code on the door sticker 9LTAA (ford tells me there is a letter @ the end missing) the correct ECM that is supposed to be in the Ranger is XL5F AYB (omitting the 12A650 identifying it to be a Ranger) for the '00 model or the XL5F AYA for the '99 model.

I have a XL5F AYA coming from a salvage yard in hopes of installing it to eliminate the bogus tranny codes I am getting. That code being "Intermittent Shift Sensor" which My tranny tech tells me is not a sensor on the 5R55E.

I have a couple of question regarding this ECM swap and the possibility of reprogramming the ECM.
1- Can the current 03 ECM be reprogrammed to the '99 model?
2- will my current ignition key work with the '99 ECM I will be installing or will it need to be reprogrammed. I believe I currently have a different (non original) ignition key for it does not unlock the doors.
3- Is a Ford dealer the only ones to reprogram the ECM.

I found one post along this similar subject with a guy in Somoa and I believe he had reprogramming done for he could not find the correct match ECM.

Your help, experience, advice, and expertize on this matter would be greatly appreciated.

OK, I see that the lack of help on this matter means that knowbody knows much about it or I posted in the wrong section. Maybe the 6 cyl 4.0 Tech section would have generated more chat.

I got an appointment set up with an ASE ford Certified tech at his home shop. He said to pick up a second key (I only have one) with the chip in it because when the new '99 ecm gets programmed two keys will be required to complete the programming. I'm off to pick up a second key tonight.

You made the right call consulting help from an ASE mechanic. Computers are a pain in the ass to deal with on vehicles, since they're a major component in an automotive system. It takes special training to understand them, and most of us here don't have that kind of knowledge. The only true people that can help are those that have knowledge in automotive computer systems, and most of the guys that have that knowledge here lead busy lives fixing these computers for everybody else, and don't have much time to get on here. Either way, good luck, hopefully you can get this figured out.

I picked up a key yesterday at the Ford parts department and the parts man right away said the key was not from a '99 so this confirms the swap of the ignition barrel. I wanted him to just cut one half of the key and have the other half cut after I picked up some new door locks with a matching key. But having two different cuts on a key did not work with the new 2001+ rangers as it did with my old '92 F150. A half (one sided) key would not even turn the ignition until the other side of the key was cut. I did not have them program the key as I will do this with the ECM swap. I was expecting to pay $70 or better for the key but it only came to $25. The Tech guy has not call back to set an appointment for the swap so I will call him again today.

So my Ford Mechanic is not able to program the '99 ecm. He is getting a PATS error and is not able to get past programing the key. He spent a couple of hours on it and has the '03 ecm back in the truck. He wants to check on a grounding problem with the PATS. He asked if the instument cluster had been changed because he believes that is where the PATS issue may be. I told him there is a slight discrepance in the milage on the odeter and what I found in a VIN report so it is likely the cluster had been changed. He will did a little more but I told him I dont want to spend too much on it.
