Default Flickering lights and engine running rough

I have a 2004 Ford Ranger XLT FX4 LEVEL II with a manual transmission and a 4.0 liter V6 engine. VIN: 1FTZR45E54PB14467. The truck did sit outside for about 2 years from 2014 to 2016. After it sat, we got it running again and had a new clutch put in it, new tires, new brackets and shackles, new rear brakes, and an oil change. All of my interior and exterior lights flicker only when the engine is running and the engine runs rough with the flickering. My dad and I first noticed the flickering when just the interior light on the sealing seemed to be flickering a little. Then over time, everything (the rest of the interior and exterior lights and rough running engine) got worse. Sometimes the flickering and rough running engine are worse than other times. The flickering and engine running rough seem to be in sync with each other. Sometimes when I put the engine rpms higher and sometimes when driving at higher speeds, the flickering is not as bad. Also sometimes my engine idles high, even though the temperature is in the middle of C and H. Sometimes when the truck is running and I am parked, if I bring the rpms up to around 4,000, the speedometer moves even though I am parked. So far, I have tried a new air filter, fuel filter, 3 different bottles of Chevron Techron Complete Fuel System Cleaner just before three different fill ups of gas, new belt, belt tensioner, and idler pulley...still flickering and engine rough. Tried new coil packs...still flickering and engine rough. Tried a new battery...still flickering and engine rough. Tried NUMEROUS alternators and currently have a remanufactured Bosch alternator in there now...still flickering and engine rough. Replaced the main bigger plug and smaller plug that plug into the alternator...still flickering and engine runs rough. I brought the truck to a Ford dealer and spent an arm and a leg and I put a cap on the diagnosis fee at $200...they were not sure what's wrong with the truck in that diagnosis fee range. No check engine light or anything like that was or is on. No battery light is currently on. My personal private mechanic said he checked all the grounds and cleaned them and cleaned the battery terminals too. He recommened going to the Ford dealer. I don't know what the heck is wrong with my truck. Please help.

Is it possible that when the truck sat for 2 years mice built a nest somewhere? Those little ****suckers like to chew wires. So a wire could be exposed and intermittently shorting out.

Another thought is the fuse and/or relay panel. My alternator was going in and out a couple years back and blew my electronics. $3000 later replacing damned near every electrical sensitive component in the truck found out my fuse panel was fried and had all those lovely circuits touching together and creating all kinds of lights and flickers and hiccups. Just a thought, but I think @93Ranger376 is on to something with a short in your wire path or bad splices.
