Default at to mt trans swap

i recently purchased a 1999 ford ranger 4x4 with off road package has 4.0L v6, the person that owned it before me had swapped the truck from a automatic transmission to a manual transmission and now it will not pass deq because it has codes for the automatic transmission that is not there anymore. i thought i could just buy a ecm from a junk yard for a 99 with a 4.0 M/T but when i put it in now it will not fire, turns over fine and everything seems to work but it wont fire and i cannot hook up a computer to see if something is wrong with the replacement ecm because it wont let you access it till the truck has run with it in. does anyone know what the problem might be or have any alternate solutions?

switch it back to auto...

You will have to take it to a dealer with your original ECM and get them to reflash it.

If your truck has an immobilizer, then another computer is not going to work. The ECM is programmed using the original vehicles VIN number.
