Default 04 V6 ranger - grinding noise in stick shifter

Hello! I am new to this forum, and not experienced as a mechanic. My truck has been making this odd grinding / rattling sound in the stick shifter. It occurs when it's hot out (but not always, sometimes during cold as well.) And it almost always occurs on long drives 300+ miles. The noise increases as the strain on the engine increases. Coasting and letting off the gas quiets the noise. This occurs in all gears.

She had the entire clutch system replaced, as well as the entire timing belt system and housing. Mechanics did not find the cause for this particular issue. My ranger is just shy of 200,000 miles. My question is this- should I be worried? Is it just a simple bearing to replace? Or could this be the sign of my tranny dying?

Sitting at idle in natural with the clutch held down, is the noise present? if so you could blame the throw out bearing. If the noise is heard with your foot off the clutch you could suspect the trans input shaft bearing. Also has the trans oil been changed, and is it at the correct level?

The noise stops abruptly when The clutch is engaged, or when it's in neutral. I haven't changed it since I purchased the truck about 25,000 miles ago, and the levels are all good. I had it inspected by Ford technicians before I did a road trip two weeks ago and they said everything was good.

How hefty is a trans input shaft bearing job? Could that possibly be the suspect for why my clutch bit the dust last year? Thank you so much! I really appreciate the help.
