Two different bearings. Throw out is on clutch fork. Pilot in at flywheel.

Thank you for the clarification, I replaced the throw out bearing, and its neither because the noise goes away when the clutch is disengaged.

Define disengaged. Disengaged to me would mean foot fully on the clutch. To you it may mean foot off clutch.

A bad pilot bearing WILL make noise when your foot is on the clutch, and go away when your foot is off. The input shaft of the transmission rides on the pilot bearing. If your foot is on the clutch, the input shaft isn't spinning at engine speed, and the bearing is moving, and thus, can make noise if bad. If your foot is OFF the clutch, the input shaft of the transmission is moving at engine speed, and the bearing isn't moving at all, and therefor, won't make noise.

I have had a seized pilot bearing that only made noise driving down the road. It can do it either way.

Is the noise like a meshing sound, a chatter or a whistle? Also, do you have metal shift rail plugs?
