Wouldn't it also depend what speakers the sound is coming out of?

I'll chime in here. I've got a complete aftermarket system that I'm basing this on so bear with me.
I run all of my music off of a sd card (usb). The other day I plugged in my wife's iphone into the hu, turned up the output volume to the max, and the iphone sounded like crap compared to the sd card. Both formats are MP3, so I don't really know why there is a big sound quality difference. Along with sound quality, the tunes coming from the iphone weren't as loud at the same hu volume level. To go along with this also, of course the quality of the downloaded MP3 file plays a big part also. Not really sure about this, but I'm a believer that the output from an aux source is limited my the volume/quality of the auxiliary unit going to the hu. Might be wrong, but that's kind what I think.

My personal preference is sd card (usb) over aux (iphone, seperate mp3 player).

If you do go the route of usb I'd HIGHLY recommend looking into this kit. What it is is a 16 gig MICRO sd card with adapters. The usb adapter is tiny, and in my opinion looks way better hanging out of yuor HU than one of the regular, bulky usb drives. Check out my album of my interior and you'll see what I'm talking about.

if you are looking at running an ipod your best sound quality will come in the form of a ipod connector. they plug into the back of the HU and can be run through your dash or into the glove box. they are meant for the ipods and i have gotten much better sound quality out of them than the front hookup USB with ipod cable. ultimately though it really doesn't make any difference though if you are running stock speakers. if you plan on upgrading your speakers i would go with the ipod connector if not then id say just go USB because its cheaper.

i think usb would be best personally, but my again my deck only supports 2.5mm jacks, although i use a 2.5mm to 3.5mm adapter jack and use my phone as a source i do achieve a nice clean sound, but i think my media player has its own set "normal" EQ, rather then just using the raw mp3 format itself, using usb you know that its going to be the raw format entering your headunit, but speakers is the first step in good clean sound, i have a set of 6.5" JL mids and 3/4" tweets in both my front and back and the quality of sound emerged was tenfold.

There is absolutely no difference at all! All three connectors mentioned are just direct stereo connections. No matter how many pins any of these connectors have the sound still comes through 4 wires (right and left +/-). All the other pins are for communicating with whatever device you are using (ie: iPhone, SD card or whatever). Now the difference would be what device you are using. If you are using a Walmart bran Mp3 player vs. a top of the line iPod the of course there will be a difference in sound quality. But as far as the sound getting to the deck in the highest quality possible they are all the same. Hope that clears it up
