Only difference in the setup now is a Pioneer AVH P4300DVD. Not a fan of integrated GPS. The AQ1200 just sucks the power from my lights if I get it up too much. So i'm sure this should fix it.

I have a buddy who owns a parts store that has a machine that can test alternator output.
That should help for sure, be sure to do the big 3 as well as typically light dimming is as much improved from better grounds as it is from anything else. Also do a ground from one of the alternator case mounting bolts to the negative battery terminal.
The 4300 is a nice unit, a few of my friends are running them. I'm still stuck in the single DIN days with my old Eclipse unit, hasn't let me down yet though
