Question Code 224 won't go away.

I recently purchased an actron code scanner because my motor seemed to be missing out. Ran the scan and it gave me error code 224. Looked it up and it said that meant there was something wrong with the ignition coil/s. Replaced both coils and the truck now runs great however the check engine light keeps coming on with the same error. I have cleared the code with the scanner and by disconnecting the batter for around a half an hour and still get the error. Could this be an issue with the ignition control module? Or maybe a short in the wiring harness that connects the ignition control module to the coils? The cpu is also giving an error code 998 which I have looked up and it says the CPU isnt working correctly.

i think you answered your own question, there probably is something wrong with the cpu or a short somewhere. if it drives fine i dont see a problem.
