Default Whiskey Tango Foxtrot

Sputtering and puttering.. 1999 2.5
First into second gear is rough, like she wants to die out. Replaced fuel filter and throttle position
Sensor. Wires and plugs are good

Yes, fuel filter is in correctly.

Will it climb hills? If not, you may be lacking sufficient fuel delivery volume. If it will, check that the MAF/MAP(some have) are functional, and clean(MAF), and pull any OBD-II codes.

When you geter out of first gear she runs fine, hills, freeway.. only releasing the clutch from a stop when it's warm.
No stored codes in the OBD

First you write that it wants to die when shifting from first to second gear...........then you write that letting the clutch out when stopped is the problem.
Figure out what is really happening and write it in a coherent way.

As noted before, a dirty MAF can/will cause hesitation on opening the throttle. Additionally, the fuel pressure regulator on some uses manifold vacuum (drop of vacuum) to bump the fuel pressure a bit when the throttle is opened and vacuum drops, or when you go to WOT to accelerate hard.
If the ECT and ACT temperature sensors report incorrect engine coolant or air temperatures, the computer will not enrich as needed for smooth running.
Take a look at the MAF wires. A very very tiny bit of schmutz on the wire will render bogus airflow information. Tiny. I cannot emphasize how tiny. Small. Li'l bitty.
