Unhappy Help! Is my ECM going insane?

Background: 2001 Ford Ranger, 2.3L DOHC; I've had it six years. Over that time I've had the ECM throw a variety of OBDii codes, which I fixed and then had to go through the drive-cycle to set all the parameters to "ready". Not this last few months.

Last August I replaced the intake manifold ass'y. That exposed another problem and OBD code; turned out to be an intermittant injector connector. Someone before me had spliced the connector. I put a new one on with a moisture proof splice. The engine now starts and runs better than at any time since I bought it.

The problem: the ECM is throwing no codes - that's right zero, nada - but in spite of about 1000 miles of drive-cycle specific driving, two parameters continue to show "incomplete". These are evaporative and EGR. I need to get at least one to return to normal or I can't pass smog check and can't register the truck for the coming year.

The stupid smog people don't care about the actual emissions, only that I don't have more than one "incomplete".

How is it even possible for the ECM to not finish the drive-cycle AND not issue a fault code?

One Ford dealer told me that they'd just have to replace parts (randomly selected) until it started working again. That's ridiculous.

I'm beginning to think that the fault is actually the ECM itself. Replacing it will cost me nearly $400 and I have no assurance that doing so will fix the problem.

Does anyone here have experience with something like this?

Each type of monitor needs certain conditions to be set like coolant temp and fuel tank level.

Take a look at this document from Ford and it will give you some information on what to look for for each monitor:
