Post 98 2.5 engine swap with 99 2.5 engine swap

Ok so here's the info, i have a 98 ford ranger 2.5 manual that ran great. But the truck was from up north and had a long list of rusty parts that i just couldn't fix,the frame being the main one with major holes. So i decided that i would buy another truck and put my motor in it. The problem is the only truck i could find within my price range was a 99 2.5 automatic that was supposedly seized and already halfway torn apart, so i swapped my motor from the 98 into the 99 and decided to just use the auto transmission because it was just easier to do, but because the guy already had it torn apart there are a few wires and hoses and i have no clue where they hook up because they weren't on my 98.its driving me absolutely insane,and to top it all of the truck will only attempt to start when its in neutral. I say attempt because for some reason im having issues with the starter now, someone told me the starters are different from manual to auto. Not so sure how true that is.but im using the one that was on the manual motor so basically i need pictures of the engine bay on the side of the battery where i can see where the hoses and vacuum lines plug up, also there is some weird ground thing apart of the wiring harness on he front of the motor and i have no clue where it goes

From the picture, I'd say someone stole your hood. And has flipped the battery on its side so it will leak acid onto the fender, removing the paint, and causing holes. Beyond that I see no weird ground thing.
To my knowledge, the starters are all the same. If it only starts in neutral, then the transmission linkage may need adjustment. It was originally supposed to start in Park and Neutral.
I think Advance or Autozone has wiring diagrams available on their web sites. You can use them to compare the 98 and 99 underhood connections.
Maybe if you post some clear pictures of what is disconnected, showing the connector end and the color of the insulation, or at least add text to describe the colors and hash or solid stripe 2nd colors, it would be possible to check on the wiring diagrams.
You are asking someone to take pictures of ???, they don't know where your connections are and are not, so they'd have to take a pile of pictures to show it all, rather than you take a lesser number showing your 'problem' areas. I think.

Well pictures of the driver side of the engine thats where i had some messed up wires but i searched a few trucks on this site and got enough to figure most of it out except the two thing that i included pictures of.i apologize it was my first time ever posting something like this and i was up til 730 this morning working on it lol.. we took the hood off for easy access and the batter worked on one ranger but doesn't line up on the new truck.

The first picture would just need to be grounded, but looks like a sensor that would detect rotation, by either a toothed wheel, or a rim with a 'cutout'. Would the wire allow it to reach the crankshaft pulley? It could be a crankshaft position sensor.(I do not have one to compare)
The second connector looks like either a sensor connector (Air Bag collision detector?) or a signal light connector (turn signal?). It is short enough that it can't be very far from home.
About the battery... If you leave it tipped, it will eventually leak electrolyte and do two things: 1)ruin the battery and 2)ruin the inner fender and maybe the frame. A battery that is not bolted in place firmly vibrates. A vibrating battery will cause the plate 'stuffings' to eventually fall out and end up on the 'floor' of the battery, shorting out the cell or reducing the cell capacity. They should be held tightly in place. You can cut off the lip of the battery box to allow it to fit better, and being in FL, you'd want to get some paint on the raw metal to prevent rustation(technical term -very common in salt air).[i just made it up]

The thing that grounds to the ignition coil is a radio noise capacitor you don't need it but it's better to have it connected.

I just saw the same thing on my 3.0 duratec. It just bolts to a grounded position on the engine. It is NOT a sensor, though it does resemble some I've seen.

That square looking thing is the radio noise capacitor and it's just mounted and grounded to the coil the other connector looks to be for your ac line. This is a picture of mine on my 98 Ranger 2.5L.
