Thats weird. Since you replaced the ignition components it seems like it should be fine, even though the coil is a used one it would be really weird if this one had the same problems. If its not any of that then its gotta be something with the computer. Do you have a tune on it at all or is it still all stock tune?

It is all stock. I was thinking about getting one of those screamin' devil coil packs but not for a little while. But i don't want to be damaging anything in the meantime

how about changing catalitic converter and upstream and downstream o2 sensors.
I had a #6 misfire and changed all sensors and no luck. finally droped $300.00 on new convertor and no more missfire or bad plugs.
maby take to muffler shop and have back pressure test done. most likely will do for free.

If you have that K&N CAI and the flowmaster exhaust then the fuel mapping may be off a lot and throwing off all of the sensor readings. I have a 3.0 with a MAC Performance intake and a flowmaster setup and you can tell it doesn't run right. It wont be long till I get a tuner myself so it can run smooth again. Its running very lean and in turn having to work harder to compensate and every now and then it does something weird like a random misfire.

Hate to tell you this, but I had the same problem and replaced plugs, wires, coil pack and then found out that the #4 cylinder compression was low and had to replace both Cylinder heads! Something about a problem ford had with 04-06 Rangers. Good luck.
