Default Truck Misfires after complete rebuild

1999 Ford Ranger 3.0 flex fuel V.6 .
Last may had a complete rebuild of engine. Truck ran well. There was a small oil leak. Like one or two drops each night. A couple hoses were leaking. I tightened them up which stoped that leak of radiator fluid. The engine, with two new heads and rebuild ran me 3k. Car ran very well for 9 months then on a long trip home it started misfiring really bad. Took it in under warranty. They worked it, cleaned fuel injectors, spent the day, then told me they could not find the problem so were going to have to take engine apart. Replaced all gaskets.. No Charge. They did. Got the truck back. Seemed to be running well. The next morning at start up it ran very rough. Took it back. They had the computer redone, rewired all the connections to sensors, replaced some sensors. Replaced fuel injectors on cylinders 1 and 3 that were misfiring. Told me as the wiring and fuel injectors were not warranted they caged me $500 which I was fine with at the time as they had done a lot of work. A few days later getting codes for misfire. This went on for like 6 more trips down there. They never charged me anything else. They fixed a gas leak. This has been going on like 2-3 months. Finally they told me they think it was the fuel injector. Said if I bought the injectors they would put them in at no charge. They did and car ran great. But now in the mornings it runs rough for like a minute. Then after warming up it runs very smoothly. I took it back. They told me to warranty out the injectors I got and get motor craft which I did. But now they are still detecting a small misfire and can't figure it out. Now this is a big shop. Very busy. All they do is rebuild engines on all kinds of cars. Better business placks on wall for last 5 years. I called today and asked them to check on the crankshaft sensor. First time I heard them suggest they might not be able to fix it. Did not really said that just said they were doing all they could to fix and still make a living. So any ideas what this might be? And what should my expectations be? I mean I have spent 4k on a rebuilt engine that is misfiring. Just coming up on 1 year warranty and but been in their shop off and on last two months. If they can't fix do I ask for a full refund? Partial? None? What is reasonable on my part this time? The reason I spent 3 k on a rebuild is I thought it would be done right. Help please.

After 27 days in shop they had me come pick it up. Seems to be solved. Said the throttle position sensor was dumping too much fuel into system. I had taken this off and cleaned and let dry overnight but it did not help. But it runs great now so Iíll take it. They said they had put a new sensor on but the sensor is clearly old. Which is confusing. Problem solved but clearly a used sensor. I guess it could be a rebuilt one?
