The transmission fluid is brown?? Geez, yeah that could very well be your problem, combined possibly with the trans filter if the fluid is that bad. It still sounds more like an air flow problem, but the transmission definately needs a flush and filter change. Hard to diagnose further when something like that is in bad shape.
